Importing a csv file that contains an empty value in a column returns "Number of columns in CSV does not match CSV format example (as shown below)."

How many columns does your CSV have? And how many columns does the CSV format example display? The number of columns for both have to match.

It does. Below are a few lines from the csv. The columns are name, email, custom.

    Roxanne,rogers@example.com,Rogers
    Sharon,sharon@example.net,
    Peggy,support@anotherexample.com,
    Susan,susan@myexample.net,Wilson

I copied your data and saved it as a CSV. Then created a test list as well as added one custom field to the list. Then I imported the CSV and it worked without problems.

Have you created the custom field before importing?

Yeah I did and out of about 4000 it only comes up short by about 80 names. Going to diff the list with the table and see which names don't make it in I was just wondering if there was something simple that I might have been overlooking.

Sendy checks for duplicates, if the number comes up short it may have been duplicates.
