When using Sendy on an EC2 instance, would we need to leave the instance running to receive accurate open/click stats? Or could we close the instance, and re-start it later?

Yes you do need to keep your instance running in order to track opens, clicks, countries etc etc.
If you shutdown your instance, not only data cannot be tracked, the trackable links will not be able to redirect them to the intended destination.
